This southerner agrees that "amen corner" is a reference to the practice of
"amen-ing" in Southern churches, but doubts the phrase comes from the
churches themselves. The amens aren't limited to a corner. There's an
association with "corner" as in a boxing corner--a place where the
loyalists stand.

I'm more inclined to think it's a newspaper-coined phrase.
